Agents are very narrow-minded. They have a strict simple purpose: To stop everybody who fights the Matrix and to protect the eng:system.

Also, possibly, if Neo is The One, they can't. Agents could be a check to make sure that only the right person fulfills the purpose. Note also that it was only Agent Smith who actually goes face-to-face with Neo. Perhaps he's the only agent who was programmed with the ability to kill him.

And not that, at the end of the second part Architect says to Neo that "...unbalanced equation inherent to the programming of the Matrix. You are the eventuality of an anomaly, which, despite my sincerest efforts, I have been unable to eliminate from what is otherwise a harmony of mathematical precision."
